JCH still disabled, new version of Template Creator installed. Menu disappearing now more than it did before with an error now in the console. JQMIGRATE: Migrate is installed, version 1.4.1
template.js:1 Failed to load resource: the server responded with a status of 404 (Not Found)

1/ the JQMIGRATE message is not an error. There is a difference between a log (information) and an error (script broken)
this is not a problem and is present in many sites, this does not come from my extensions but from the core or joomla/jQuery

2/ I look for the template.js error...

By my side I'm checking the menu problem here

I see it working. Is there a way to reproduce the issue when it does not show ? (with JCH disabled)
does it happen on specific pages ?
For info, the things that you are reporting (jquery, template js ...) are not related to the menu and are not the cause of this strange issue :)

To fix the problem I needed to clear the cache each time. I have disabled the cache now so the menu will load, they cant have the menu not load. The site is very slow without any cache and JCH. The menu is pretty large since it loads certain levels at certain places. Do you think if I made the menu smaller by splitting it into several smaller menus it would solve this ?

ok then the cache is the problem, that is a good news because we know what is wrong
please go in the module >> advanced options >> cache >> no
this shall disable the cache for the menu only, tell me if this works this way
