What is the correct setting for the homepage?

Thanks for this great plugin. I wanted to inquire about the correct setting for the site's home page for the custom Canonical should it be /index.php?

I am sorry if this is mentioned somewhere else i was not able to locate it.

if you are talking about the plugin option, this is the domain of your website : mywebsite.com

Hello Ced, Thanks for this support. I have now successfully got this working on all pages except the home page and the Contact Us pages. 

Am I supposed to use the Menu option for these pages? Sorry im a little confused as to how to set these pages up.

can you please tell me what is not working ?
do you have the Pro version with the automatic option, or are you using the manual option ?

I am using the Free version with manual settings.
 

ok then you can edit your menu link, the one that is by default in your website and linking to the homepage
here you can add the domain as canonical url
the same for the contact us page, you can edit the menu item and add the url
