Odd. I did DISABLE all plugins installed since the upgrade from 1.5.25 to 2.5 using JUpgrader and non of those changed the menu ordering behavior.
NO non-native plugins or modules were upgraded in the transition, I believe.
I had to re-add them.

So you're saying, it's likely a plugin?
not a mod or component? or perhaps a special?

I don't know how a module could interfer in this function. Not Maximenu because it is a standard module like the native joomla menu for example.
I think there is something like a plugin or component but I don't have any idea. Use the forum.joomla.org to search for help.
I don't think my extension is in cause, but if you find that it is, tell me!
