I created CSS overrides and had everything perfect in Maximenu

where did you override ? if you have done it directly the in the css3megamenu theme, then if you have updated the module your changes were overwritten
you must create a duplicate theme to change your css in it.

The override is done in my template's CSS Override section and the code is still the same. Thus it is not being recognised by MaxiMenu

in which file is it loaded ?

I have found the issue, the plugin must be enabled to allow the styles customization.
Then you have to unpublish the "pretty photo" system plugin to make the mobile menu work, because this plugin render a JS error in your page because of the jQuery external source that it is loading and shall not
