I am currently building a template site that uses Maximenu CK, looks great!
Due to another component we have installed that requires the Mootools Upgrade Plugin to be published the Maximenu CK drop down menu now does not work (menu does not drop down).
Are there any instructions on adapting the Maximenu CK js files to resolve this problem?

your issue does not come from the maximenu. Why ? because it is already compatible with both mtupgrade states (ON/OFF).
what happen is that another extension is not compatible, breaking the js code with an error, then the maximenu does not work anymore because of this error. Look at your js console to find what extension is giving an error
