Menu in header in wrong place

For some reason, the menu module has like a 70-80px top margin and I cannot understand why.
I need to upgrade my subscription as well. Been asking too many questions to not pay for the one including support. How do I do that Dec?

The second image shows the row these items are in. The logo is in the LH cell, with the menu and 2 modules stacked in the RH one. That's why I'm confused as to why the menu is stacking vertically, though offset, under the logo. I would have expected each cell to stack independent of the other.
